- There are some good answers above and some not so good ones. The Sacramento is the primary river which feeds into the bay though its large delta area. Having merged with the San Juaquine, the Sacramento River is the run-off from the entire Central Valley. In the north, the Napa and Petaluma are smaller rivers that also empty into the bay. There must more in the South but I don't know. The Russian River empties into the Pacific Ocean well north of the bay.

The Napa River and Petaluma River empty into the San Pablo Bay, NOT San Francisco Bay. As far as I know, there aren't any rivers going into San Francisco Bay.
